1994 100S wagon - Fan won't shut off.

Fan won't shut off. Had to pull out relay under the hood to stop it. Never happened in the 6 years I've had this car. Drove home 10 miles on wet roads. Wet wires, short, bad relay??? Any help...

The wiring diagram i have shows a transmission control module (behind right side kick panel). Would that be the transmission computer you mention? Thanks.

The drain hole under the plenum cover was plugged with leaves and in a heavy rain water got inside the car and soaked the floor. The carpet and foam backing were/are soaked as are the wires running...
