A few people have had this problem. I have, and I know PhilG and cpak11 has. I've had to have my 2008 2.0T in three times for service for the soft top.
First time was the flap motor replacement (3 trips in for it until they got it right by replacing 2 flap motors and a control module). The second time they reset some sort of software problem- the invoice write up said top flaps "lost adaption" and that they did a "adaption test through G.F.F.". The third time (this was about a month ago), they replaced another flap motor. That time, the service rep mentioned a possibility that my first set of replacement flap motors were a bad batch, but I don't know if I buy that. She'd already told me that Audi is aware of the flap motor issue during my second trip.
My service rep did get Audi to pay a month's car payment after my second instance of soft top malfunction - just cashed that check today actually.
I love the car so much that this hasn't made me more than mildly annoyed, but if they tell me to wait for a recall the next time the top fails, I'm going to break into the R8 they have out front and drive off with it, Grand Theft Auto IV style.
By the way, how do you guys get the hydraulics to depressurize? Twice I've tried to turn the screw counter-clockwise and leave it for half an hour, but I don't notice any difference in pressure from the first time I had the top malfunction when I closed it without using the screw. It took me 30 minutes, and I almost lost a finger.
