Do you have a hardtop or convertible?
What do you want to carry on the rack? Makes a difference in the rack type.

There's a good article in the archives (including all part numbers) on how to install a rack on the hatchback. This has many advantages to going on top of the roof.
Mainly, this gives a lower height clearance and allows you to park in the SUV area of most parking decks. I think mine has a total height to the top of the bike seat of 7-feet from the ground. It's also more aerodynamic than on the roof. I have had this set-up for about 5 years now, and no problems except that the weight of it can't be supported by the hatch shocks. The problem with going on the roof is that the roof is so short, that window in the hatchback will hit the back end of the bike rail when you lift the hatch. That's why Audi discontinued the factory roof rack. You can overcome this by mounting the bike rail on the roof with the bike facing backwards, but that will look so stupid that it would be impossible to live with.

They will tell you that they can't warranty it if it's a non-standard application, but that's not a problem. There's nothing that can break on the rack.
