I used the original harness that was in the 2005 and the ecm from the 2007. I could not use the ecm from the 2005 becaause it was damaged from the collision.

That is correct. The only difference was the mounting bracket for the power steering pump. Also the 05 has xenon tracking headlamps and the 07 front clip that I purchased had halogen lamps. The left headlamp on the car was good but I had to sell the pair of halogen lamps and purchase a replacement right xenon headlamp.

accident as well and may have damaged the intake flap. Bentley would have a procedure to help determine if the part was defective. I would start there. If the part checks out, you know where to go next.
The trans code - isn't the up/down switch in the console? again could have been damaged in the accident - but I see your also getting a CAN bus fault. I myself would start assuming that you overlooked a damaged harness somewhere.
