Thats why you have to use GLI
New headunits don't have "common ground". So you need some kind of filter...the ground loop isolator. Check that you didnt connect the speakers to the headunit amp, that might be a problem too...but i think its just the matter of the ground isolator...

No pics yet...AndrewWK wrote in his post that
"the GLI's (ground loop isolators) are connected between the LF/RF/LR/RR pre-amp outputs and the harness connections to each channel on the Bose amps. The GLI's will eliminate the pop when changing tracks by preventing a discharge of the Bose amps, as modern stereos don't use common ground."

Did you use the metra harness?
If you notice, the metra harness has the outers of the rca plugs connected to a ground pin correctly. This is important to reduce interference. There are also GLI's that allow grounding for the RCA's outer ring on the other side. Let me know if you find the problem.
thanks,
Andrew

I could be mistaken, but I believe that's the metra 70-1787 harness
metra 70-1785 is for gamma headunit users and metra 70-1787 is for the delta headunit.
