I experienced a similar pulsing in 4th and 5th gears at highway speeds with my APR chip. I was running 92 octane fuel at the time. I went to a 94 octane fuel and that seems to have resolved the problem.
It may be worth a quick test to see if better fuel fixes the problem. My theory is that my knock sensors and the ECU were doing their jobs and retarding the timing when they detected the possibility for detonation/pinging. If the better gas doesn't help, trying an upgraded bypass valve has seemed to help others on the board.
