I have lowered the car by VAG and now want to put it back to stock (sport package) ride height as I have purchased a set of lowering links. Is there a sort of 'reset' you can do via VAG to accomplish this or will I have to start the whole adaptation process again?

You will need to reset it via the ride height adaption procedure.
