Default S4 2001 brake change cost $1000 reasonable or not?

is this is a fair price to pair for pads and rotor change? with ceramic and slotted rotors.

Default not out of this world, no. You can probably do better, but that's not horrible.

You're better off doing the work yourself, obviously. That would save you a few hundred bucks.

If by some freak coincidence you're in San Diego, I'm doing the brakes on my S4 tonight and possibly tomorrow night. You can come take a look and see if it's a job you'd be comfortable handling.

Default for everything OEM, AutohausAZ.com is good

but upgrade your pads at the very least. Check out what Zeckhausen and AJ-USA have to offer
