I'm only joking, but seriously, I'd go with StopTech. Their customer service record is outstanding, while APR's has been pretty bad as of late.
Also, and this is more of a personal preference, I think "APR tuned" written on brakes is pretty dumb. APR didn't tune those brakes. Jason pointed out the differences between the kits and they are pretty trival.

This is what I dug up when doing research regarding these kits for my A4. My expectation is they still hold true for the S4.
1. Stoptech has painted calipers, APR is anodized. The anodized will look like hell with exposure to salt and water in a New England winter. The painted calipers will retain more heat. 2. APR used to be $200 cheaper. Not sure that savings exists anymore. 3. Stoptech uses vents in the rotor hat to help cool the rotor. The airflow reported increases by 3%, and the temps are reported to be 5% lower with this vented hat. APR does away with the vents and brings the entire rotor/caliper assembly further inboard to allow more wheel spoke clearance. This approach also brings the rotor closer to a ball joint, which when exposed to high temps from the rotor may dry out over time. 4. No differences identified in the rotor or stainless steel lines or caliper (although early stoptech calipers used different piston sizes, stoptech later adopted the piston sizes APR used all along in their kits). 5. APR kit provides 1000ml of brake fluid.
