The 2.8 is a great engine, and you won't have any boost problems. That being said, there's no turbo to upgrade and you won't have as many tuning options. If you want reliablility, go with the 2.8. If you're looking for a good platform to mod, go with the 1.8t.

Boost problems are any problems relating to the turbocharger. Intercoolers, blow off valves, etc are all parts of the turbo system that aren't in the 2.8 v6 because it has no turbo.
I'm not bashing the 1.8t though. There are great upgrades you can do, like putting in a better turbo such as a KO4. I think the 1.8t models might be cheaper as well.

Absolutely stock, the 2.8 is more powerful and fractionally faster.
Its tuning options are limited - though if you want to throw a few grand at it, I think PES still make a supercharger kit for it (G2).
Provided its a Quattro, S4 cat back exhausts should fit too (on B5s), which opens up exhaust options potentially... Depends if they sound any good!
The 1.8T has plenty of tuning options available including several turbos for upgrades (not just the K04), and numerous tuning and exhaust options. Any moderately modified 1.8T will be quicker than a 2.8.
