On the wiring diagram, this thing is described as -C6- Distributor Ignition Capacitor.

From the markings on it, it is a 2.2uf 110V capacitor.

The ECU controls fuel injection and spark timing, so if that thing is failing, you definitely could get stalling and transmission control module issues like this. The TCM needs a continuous load...

Do you have the digital instrument cluster display? When the TCU goes offline, the bottom bar of the instrument cluster display should disappear; i.e. you can't see PND432 or 54321 line at all.

As my idler was going, when the car was first driven in cold weather I would hear a high pitch whining noise briefly while accellerating. I couldn't get it to happen when the car wasn't moving. ...

O2 sensors are mini power plants. You need to test them for voltage while the engine is running and after they have heated up. A scope is the best way...

The code will linger without a CEL for maybe 60 engine starts.

The CEL's are stored in non-volatile memory and won't clear by disconnecting power.

Yes, the ECU is recodeable for 5mt and you wouldn't need to use the TCU in that case. In fact, the ECU is recodeable even for the VW Passat.
