I believe that little black component is a capacitor to suppressor noise that might reach the radio. You don't want to cut that off or you might pick up ignition static in the radio.

Blower is shot. The bearings get dry and go bad...it just doesn't want to turn. If the speed indicator is full, the system is calling for fan. You don't have a fan.

Hard to say for sure, but the CV joints do click when they're bad. The fact that it makes the noise in neutral puts it somewhere in the running gear, and the CV joints make a lot of sense.

If it's an 03 you should be in the B6 forum, but think about the secondary air pump. That only runs when the motor is cold. If that's coming apart, that could be making that noise at start up.
