The new disc is 380x34mm compared to the stock disc of 360x34mm so it wasn't designed as a disc-only solution..

The new kit should have better thermal capacity and a wider range of pad...

Possible, yes. But is it a good upgrade? Probably not. You'll still have crappy sliding calipers and heavy discs.
Have you measured the piston sizes and compared them to the stock A4? To not...

Last I checked the parts from Audi were too expensive to rebuild a transmission. There are lots of used ones out there. Should be able to find a decent low mile one for $500-750.

I don't know how you get from those symptoms to a bad oil pump.

If it was the pump you'd get the low oil pressure light, not a coolant light. I'd put a oil pressure gauge on it to verify your oil pressure first. And driving it a short distance wouldn't...

What is my Stage III+ A4 worth?

I've been thinking about selling it. I haven't seen too many stage III A4's out there for sale set up like this. That may mean it's worth a lot or not much though!

Don't worry about 18's. Every Porsche and BMW out there is already running 18 or 19" wheels.

Yeah, tires will be a bit more expensive. But like Bauer said, 18" wheels will allow you to run a 355mm brake kit.

Seat of the pants vs temp

If that set up worked Ok, then I would stick with it. If you wanted to get serious, you'd take rotor temps and see if both were working evenly.
