Engine problem, what is my options?

If the dealer replaced your 2013 with a 2014 model, nine months newer with no mileage on it, for only $3000, you did very well. If you chose to sell the car in the next five years, I think you will get most of the $3000 back as the newer model car has higher value. Especially higher value since it is supposed to be "certain" past the engine problems that the older cars had.
Just look at the book value for resale cars, if there are values on the 2014s so quickly. I think this solution will ultimately cost you less than having an engine that was rebuilt or replaced in the older car.
