It is just USB, it comes with a mini cd with the old VagCom software and you can download the VCDSLite software from rosstech for free, but they are pretty well the same, only difference is the new one works with 7 and the old only with xp. Ah, gotcha - I knew about the 2 small ports I've put a paper-clip in, but wasn't sure about the ~20 pin connector.
Not sure what all it can do, besides reset my flaps if they get messed up -and I've read
about making the recirc work anytime, which would be cool.
Finally got the heater core out of the car today. I hope to start taking it apart tomorrow to install the new heater core.

So the new heater core is in and seems to be working okay. Not sure how long it took as I worked on it a little each day over the course of a week, probably 8 hours or so. I did not remove the dash or center console, only the glove box to reach behind to unhook the necessary stuff.
On the way back to Charlotte I did notice the vents dont seem to be working correctly. The temperature coming out seems correct, but I don't have control of which vents it is coming out of. It seems to have a mind of its own, and as discussed above, I dont have a VagCom on hand to check into this. I'll order the eBay OBD2 cables if needed, but for starters I used the manual controls described on the link below for answers -

Not really sure what I'm doing, but I managed to get these codes to flash -
07.3 - Ambient Temperature Sensor at Fresh Air Blower (G109), sporadic open
08.3 - Temperature Regulator Flap Motor Position Sensor (G92), sporadic open
11.3 - Central Flap Motor Position Sensor (G112), sporadic open
13.3 - Footwell/Defroster Flap Motor Position Sensor (G114), sporadic open
18.3 - Fresh Air Blower voltage, sporadic
So these codes do seem to correlate to the issues I am having, but I'm not sure how to go about correcting these 5 issues. Would the OBD2 stuff on the eBay links above allow me to fix these problems, or is there something I can do manually in the car. I do believe I assembled the blower box correctly, so I'm guessing the flaps just need to be "readapted to 00" like the end of the step-by-step I followed mentioned.

I have my doubts that the obd cables would help you. They would probably just tell you what you have already deciphered from the display. You can read all the settings and sensors you want and clear codes (which might help).

After driving the S6 around some this weekend, I think things are working normally from what I can tell. I did loosen
the brace/strap that goes over the top a bit, incase it was squeezing the box and causing flaps to rub. I think its
possible the codes I got from the CC head could have been from testing the blower box before the interior electrical
harnesses were hooked-up, just to see how things were working.
It's nice to have most everything working on the Audi again, and not having any heat was a bummer. Besides the heated
driver seat not working, and a bit of a vacuum leak or something causing my boost to hesitate with too much throttle,
everything is now working on the car, I believe. Not bad for a 17 year old Audi
