Jeez: there must be as many versions of how to do this on an A6 '96 as there are members! I have a remote with an intermittent button problem that led to changing batteries, and failing to get the things reprogrammed.
Posts that have you opening and closing doors and / or turning ignition on and off between remotes 1 and 2, and so forth, are in error: it just lets you waste 8 hours before admitting defeat!
Here is the procedure: key ignition on, exit car, lock with other key, hold down both buttons till the horn beeps and the doors unlock. If only one remote, open door and remove ign key. DONE!
If you have a second remote, don't open the door, just key lock it again, press both button on #2 remote till doors unlock, as before. Open door, remove key. DONE!

I just went through this a few months ago with my 1995.5 S6. The car came with no remotes, so I bought one from ebay (mine) and one from the dealer (wife). The car was happy to accept the ebay one, but would not recognize the new one. To make a long story short, the third remote that I got from the dealer finally worked with the car after several tries.

Two morals here: new remotes suck to program, and persistence pays.
