Got my 99.5 A4 2 days ago and got my Kenwood KDC-X811 excelon installed today. now... i got a problem. The radio wont work after i turn the ignition off like the stock radio. Does anyone knows if there is anyway to make it work? or i just have to keep the engine running whenever i want to listen to the aftermarket radio.

Your installers probably hooked the power line up to a switched power source. Work it out with them.
By the way, don't attempt to use a VAG tool on your car now that you have an aftermarket stereo installed. More than likely you'll fry anything attached to your OBDII port.

... but I have a 98.5 so I have free slots in the dash. The whole production took only an hour of planning and another one of execution.
Your only alternative is wiring the radio so that it's always on unless you turn it off, the way it's in Europe.
As for John Stahmann's post: NOT. The manual explicitly states that you MAY install an aftermarket radio. I had the car serviced for the past 30k miles with the aftermarket radio and had no problems.
I do not claim that it can not cause any problems, however I do claim that they can't hold you liable for any damages. Again the manual explicitly states that you can install another radio. Besides, 99% of all Euro A4s are shipped without an Audi radio, but they still have the same interface. Strangely, somehow they don't fry the VAG tool in Europe with this, so I see this as yet another way of the dealer intimidating you with "voiding warranty and causing damage".

This is a known problem with a lot of aftermarket radio installations due to the wiring of the harness. It's been discussed here before, and there's a TSB on the problem.
