Default Pedal feel has gotten squishy and my rotors are whooped.

I changed pads 1,200 miles ago but lately my brakes feel softer then usual.

I am going to do new SS lines and change the fluid but should I also change the front rotors and leave the 1,200 mile used pads on there, or change the front pads again?

Default Update: I am loking into Frozen Rotors...

...should I still change the pads?

Try changing brake fluid first. Pads shoud still be OK. Sorry we didn't get to meet up last week.

Default Hmmmmmmmm.

Gosh that sure doesn't seem like very long pad life. Even for an RS6 ;-) I would only bother to change the rotors if they are damaged. Is it possible that somehow moisture has gotten into the system? Perhaps they pressure-washed under the hood at the body shop or something and the M/C seal wasn't so super? Even if so, no great heartburn: I think if you just carefully bleed out the system you will get to the right answer. Audi pedals when set up correctly are awfully binary (brake on/brake not on) so I don't know that the SS lines would be at all necessary in a roadgoing car. I mean I know "necessary" doesn't drive all decision-making on this BBS but it's probably good not to simply incinerate Ben Franklins for nary a reason.

Goodridge stainless steel lines... Motul 600.. Pagid black pads will do the trick.

Default No need to change pads unless they're damaged -- i.e. have a rock embedded

The pads and rotors themselves don't contribute much to feel. Grip/bite, yes. Feel, no. If they're squishy, it's likely air -- so fluid or lines.

Scheduled maintenance calls for a flush 'n' fill every 2 years. Has yours been done?

...looking into the cryo rotors cross drilled with SS lines and new Motul.

The steel lines and Motul will definitely help. You were probably due for a fluid change anyhow.
