Hello Guy,
I know this is a old post but I use to have a similar problem in my 2002 Jetta MK4 1.8T. I know my car is not a Audi like yours but they have similar things since they are brothers
In my case the problem was a Coolant Temperature Sensor.
We connected the car to VAG COM and there was no faults but there was still the long crank to start in the morning and I was not hearing the primer pump working as I use to hear it before.
Reading in VWVortex Forum, people recommend me to change the Coolant Temperature sensor and make sure to get the sensor that have green color. After changing this sensor, I begin to hear in the morning the primer pump and the car start immediately in the morning.
Maybe this can be your problem. You can make a search for Green Coolant Temperature sensor. It does not cost much and you dont lost anything changing it.
Also another thing that you need to check is if your over head lamp turn on when you open your drivers door. If your over head head lamp does not come on, you have a failure of the micro switch inside the latch mechanism that tells the car when the drivers door is open or closed. This micro switch that triggers the illumination of the interior when you open the door "ALSO" is the same one that trigger/activate the priming pump.
