Fuel Mixture Issues
I have a 98 A6 with 100,000 miles on it. It just starting acting funny last week and was wondering if anyone has ever seen anything like it. It seems to be missing in the 1000-2000 RPM range, it may be at higher RPMs, it is just harder to feel. The odd thing is that when I fill up the fuel tank, it takes 10+ second cranking to turn the car over. It helps if I open the throttle half way. The starting issue only happens at the gas pump.

As AUJ says, check the 02 sensors. Also check fuel pressure.
You may have a clogged filter or clogged/bad pump. Also check the anti-drain-back valve in the fuel system. If it allows pressure to bleed out of the rail while turned off, it will take a little while for it build back up. That doesn't solve the ongoing missing, but it is often the reason for extended cranking on older cars.
How are the spark plugs and wires? A marginal connection down around the coil packs can result in rough running and hard starting.
