can replacing the stock headunit with an aftermarket one alter the ECU or disable some functions?

I'm not really sure what functions your talking about but many people have upgraded their headunits just fine. Songs and radio stations wont display on your center display anymore, but thats about it, you can buy an upgrade to make the steering wheel functions work as well too.
