Audi A4 Timing Belt

Audi A4 Timing Belt
After recently replacing the engine in my 1997 Audi A4 2.8 Quattro, the check engine light comes on and when checked, states 1340 / 1392 camshaft out of alignment. The vehicle starts on certain days, but one others, it will only crank without firing. Does anyone have an answer for the go / no go at start-up?
Also, the climate control settings are on high (heat) but only reach the mid 60's in actual temperature? When asked, one of the local Audi shops stated that the system may have an air bubble inside. But, the thermostat reads at dead center. Thanks for any insight...

Re: when was the tb done? was it a new engine or used?
Good afternoon Reggie,
A new timing belt was installed on a replacement (used) engine last October. The replacement had approximately 73,000 miles on it at the time of installtion. Also, I never received this engine message until recently (mid January or so) Thanks again...

Re: Could be a bubble issue
Do you think it might be the heater core as mentioned above? If not, do you know how long it takes to drain and recharge the system to eliminate the bubble? Thanks again...
